As an agent of S.H.I.E.L.D., Mockingbird diversified her field activities considerably. She was on-call for field director Phil Coulson, working with his private strike team on S.H.I.E.L.D. interests. [Agents of S.H.I.E.L.D. #1-10] Bobbi was also the handler for an undercover asset named Silk. A rookie hero, Silk agreed to infiltrate the Black Cat's criminal operation as a super-villain. Mockingbird coached her in the field of spy craft while Silk operated as an informant for Bobbi and S.H.I.E.L.D. Silk had spent ten years of her life locked away in an underground bunker, an experience somewhat similar to Bobbi's abduction by the Skrulls, leading the two women to find common ground. Mockingbird also served as liaison officer for S.H.I.E.L.D. with Parker Industries. Peter Parker (secretly Spider-Man) had proven successful in turning his genius towards business, and was willing to design technology for S.H.I.E.L.D. Bobbi was one of the few people who knew Parker and Spider-Man were one and the same (from their time together in the new Avengers), and so Peter chose Bobbi as a trustworthy go-between for Parker Industries and S.H.I.E.L.D. Security issues cropped up when the criminal organization Zodiac started hitting Parker Industries facilities worldwide, with signs that they had inside information. Mockingbird and Spider-Man began working together regularly to ferret out Zodiac's plans.

Spider-Man coordinated with Mockingbird and Nick Fury, Jr. of S.H.I.E.L.D. in their hunt for Zodiac. However, just as a major coordinated strike was being launched on Zodiac facilities worldwide, Spider-Man received an SOS from his Aunt May at one of the Uncle Ben Foundation charity sites. Parker immediately diverted the Web-Jet to go protect his aunt from the Goblin Army, and jettisoned Mockingbird when she tried to protest. Using the new energy jet-wings incorporated into her costume, Mock caught up with the Web-Jet and helped Spider-Man drive off the Goblins. When May and the Foundation workers were safe, however, she took Spider-Man aside and socked him across the jaw. Prioritizing his aunt may have been admirable, but he forced her to miss the mission as well, and that couldn't go unchallenged. Spider-Man and S.H.I.E.L.D. rallied, tracking Zodiac's activities to London, England. Several Zodiac signs were captured, but the new Scorpio escaped with an artifact hidden inside the Rosetta Stone. [Amazing Spider-Man (4th series) #1-5]

Despite her busy schedule, Mockingbird was beholden to the S.H.I.E.L.D. Medical Center. As a condition for being cleared for field duty, Bobbi was required to report regularly to a S.H.I.E.L.D. clinic for treatment and evaluation. The Super-Soldier & Infinity Formula hybrid used to revive her had never been fully tested, and so she was constantly being monitored for latent power manifestations or other side effects. At times she seemed to demonstrate signs of telekinesis or teleportation of small objects, but never with clear, reproduce-able results.

Over a period of several weeks, Bobbi had a series of adventures. A date / rescue mission with her on again / off again lover Lance Hunter led to her co-parenting a Welsh Corgi named Ka-Zar. Increasing requests to visit the S.H.I.E.L.D. Medical Center aroused her suspicions, though, and Bobbi began performing her own investigation into her so-called "powers." She returned to the clinic and forced them to disclose they were actually using her as a guinea pig for a new virus, the biologists believing her unique bio-chemistry was an excellent Petri dish for their creation. In fact, the virus had become nearly sapient, a hive consciousness responsible for reanimating cadavers in the clinic infected with the same sample, and also for the other psychic phenomena Bobbi seemed to be demonstrating. One mild zombie outbreak later, Mockingbird resolved the situation. [Mockingbird #1-5]

Mockingbird struggled emotionally when Hawkeye was arrested for the murder of Bruce Banner, the Hulk. In a complicated scenario where a precognitive Inhuman predicted Banner would "Hulk out" in a murderous final rampage, Hawkeye killed Banner because Bruce had made him promise to do so if the Hulk ever became a threat again. As Hawkeye's trial began, Bobbi received a cruise ticket and a mysterious message promising evidence that would help Clint's case. Feeling she owed it to him, Bobbi went on the cruise despite expecting it to be a trap.

Lance Hunter had also found his way onto the ship to support her, and so Bobbi and Lance played a game of cat and mouse with her elusive informant until he turned up stabbed to death in his own state room. Bobbi and Lance were deputized by the captain of the ship to find the killer, but the evidence didn't seem to make sense. It appeared as if the informant stabbed himself to death, but then someone else had remove evidence from the crime scene. In fact, the murder victim and the accomplice were the same man. Or rather, they were both descended from the same man, and therefore susceptible to housing his spirit once it returned to the mortal plane. The informant and now the ship's porter were both possessed by Lincoln Slade, the Phantom Rider.

Slade had returned from beyond to continue his torment of Bobbi. He found it delicious that Hawkeye had committed murder after condemning Mockingbird for her murder of Phantom Rider. Once he revealed himself, however, Phantom Rider failed to intimidate Mockingbird, much less win her over. Even raising an army of ghost pirates from inside the Bermuda Triangle failed to impress her. Impotent, the Rider lashed out at Barbara one final time before the magnetic anomalies of the Triangle seemingly dispersed his ghostly essence. [Mockingbird #6-8]

Mockingbird stopped associating with Coulson's team after a time, but she remained Silk's undercover handler. Bobbi was increasingly worried about Cindy Moon working undercover, as she was starting to sympathize with the Black Cat. When Silk seemingly went on a crime spree, Mockingbird found it hard to trust her protege when she claimed it was the actions of an inter-dimensional doppelganger. Her own history with doppelgangers did lead Bobbi to double-check the story with Jessica Drew, though. Silk's undercover work was eventually successful, leading Mockingbird and S.H.I.E.L.D. to dismantle the Cat's organization in a crippling blow. [Silk (2nd series) #8-11] Bobbi was willing to sponsor Silk after that to join S.H.I.E.L.D. as a fully trained agent, instead of a freelance asset. [Silk (2nd series) #13,18-19]
